Help needed setting up bass

Hello, I recently got a new bass, Fender jazz Marcus Miller sig, and I have been trying to set it up to my liking. I've encountered two problems doing it myself.

 

First, I lioke my action low and I like the twang of the strings being too low when plucked and pushed. However I managed to get a great sound but lost the setting in the high register. From the 12th fret and higher on some strings its too low and the notes don't play very clear. How can I keep the string hieght low but set the neck in such a way to accept lower action?

 

Second, I seem to have lost the A string's volume and ability to be picked up as much as the E. So when I play on the E string the notes/signal are hot and when the A string is played the signal is weak. I cannot move the string any closer to the pickup, and raising the pickup would make all the strings too hot?
