Tuning an amplfiier means tweaking the internal parameters that are not exposed on the front or rear panel. This means turning any trimmer pots on the circuit board, or possibly changing the circuit by substituting parts (modding).

For instance, you mention EQ.  EQ's let you vary the response in certain ways, yet certain aspects of EQ's are fixed. You can "tune" your EQ section by substituting different resistors and capacitors.

Power amplifers often have tunable bias current (solid state ones too). That can make a difference in tone, if it is out of whack so that you have crossover distortion.
