I am having a hard time trying to figure out the individual notes for the harmony. The underlaying chords are A, G, D, A - but the harmony does not follow this (we tried, but no luck). From what I can make out, the vocal harmonies in the chorus are A (E-A-C#), G (G-B-D), D (F#-A-D), and back to A. What may be causing confusion to your ears is that the bass guitar is playing an A note throughout the chorus--which is a technique called "pedal point".
