The resistors should almost touch the PCB. Bend the leads 90 degrees close to the body. I just use my fingers. Push them into the pads.

 

On axial leaded caps I do the same thing.

 

On radial leaded caps and transistors I just push into the board until there is a slight resistance. They sit a little higher off the board.

 

Sockets touch the PCB board.

Generally as close as possible, because long leads can pick up noise and also tend to break under vibration.

 

You'll often see transistors standing a little ways above a circuit board, though - probably to reduce the amount of heat from soldering that gets conducted into the guts, or for heat-sink mounting reasons.
