I'd be worried more about the fact that truss rods are probably all the same length, and if your rod is sticking out to far on the neck end, it might not be properly positioned on the body side. Oh...well used, I guess there aren't any options for returning it. If everything works OK then just take the truss rod cover off and live with it. The nuts can sometimes break - which is ok - they're soft brass - when someone puts the wrong size wrench on them or doesn't have a thin walled socket of the right kind. Could be some hack tried to force a socket on and bent it. That nut looks a bit too shiny to be the original. The string nut looks a bit aged How old is the guitar? Of all the screws on the guitar, the truss rod cover screws was the only one with some stripping in them, so it's been messed with in its past. Hmm...
