I have a simple/silly question:

 

Is it alright to keep my Martin (in its case) vertical instead of lying flat?

Yes it is fine. In fact it is arguably better to keep a guitar vertical to avoid bending pressure on the neck (this normally applies to electrics that have poor neck support in the case).
