1001 is right. A Thru is typically a bypass for a clean signal only unless you're talking about midi which is a whole different thing. If a device is being run as a slave to a man midi unit its Through connection allows for a second slave unit to be chained to the master unit without being influenced by the first slave unit. In that way its not that much different then an analog through.

As far as analog pedals go, they are typically connected in series, and in some cases parallel. Because they are self contained circuits they cannot change what they actually do inside. A distortion pedal is not going to magically change into a Flanger pedal connected to a Chorus. Pedals can sometimes have enough range to sound similar to others or simply sound unique when combined but it will still be a distortion and chorus.

I suppose an expression pedal is the only thing that comes close. When you have a unit that allows an expression pedal, it tapes into the circuitry to allow you to control parameters by foot. Sometimes the expression pedal will do what one of the knobs do and other times it adds an additional parameter to be tweaked. Again, this isn't really something unexpected because its a feature.
